It is a real shame no one can respond on this - not even a dev. It is because of this, I am forced to replace my once beloved Transmission. Sometime ago I could use the -q option to quit an already running transmission gtk client. I know that the last time I had a need to quit the app, it worked fine - but that was with a 1.2x series of transmission. Since then I've upgraded transmission to 1.51, and recently tried to quit transmission ...
