The easiest way to do this is to visit your torrents sites with your browser, authenticate, and then export the cookies. Google around for how to do this with your favorite browser. IE does it natively with an export dialog. You can find a plugin for Firefox. Probably best to clear all your cookies ...

As of the 2.10 release, you can now put a cookies.txt file into your Transmission config directory, and it should handle authentication for private trackers. On Mac it's ~/Library/Application Support/Transmission. On linux, I'm not sure, maybe something like ~/.transmission?

So, I tried this: transmission-remote localhost --torrent-done-script "/Users/anville/bin/post_process_torrents.sh" and the script would run upon completion, which is cool, sort of, but it's not persistent. I suppose I could set up a cron job to "remind" the client every so often...

Auto-remove .part files on torrent removal
A nice little feature I would like to see, and should be easy to implement, would be if the ".part" files could get auto-deleted when the torrent is removed from the app.
