I've tried both Transmission 4.0.6 and Transmission 3.00 on Debian 12. Both seem to have the same 10x read amplification. ZFS raidz2 is using 128K recordsize with zfs_prefetch_disable=1. Just re-reading your post.
Not quite, but Shift can re-use previously entered paths. Scrape paths on the Shift settings page and apply the changes. The scraped paths are then available for selection where needed.

I just ran a test with Linux / Docker / transmission-daemon 4.0.5 (a6fe2a64aa) / Shift 1.1 where I changed the port value to 51111, clicked Apply and then stopped/started the Docker container. My entire TV experience is automated with SickChill => Transmission => SickChill and uses hardlinks for files on the same partition and softlinks (manually) for offloaded files.
