Hmm, updating the permissions helped for a bit, but then things started to fail again. When I look into the log, its filled with this message:
Apr 6 22:10:38 freenas transmission-daemon[1644]: magnet status: checksum passed 1, metainfo parsed 1 (torrent-magnet.c:314)
Does this point to anything?

No, not torrent specific, but folder/disk specific. I guess that transmission for some reason don't have the correct permissions. Now to figure out what to set them to

I'm running Transmission on FreeNAS 7.2 Sabanda, and have a problem: I don't get any download speed (0 kbit/s) from the seeds that I am connected to.
What I have checked:
Seeds: On a test torrent, I get my per torrent max of 60 peers, all seeds
Port: Transmission Remote gives "Port ...
