Update: problem seems related to external storage. The download speed glitch only happens when the download destination is to a USB thumb drive. When the file is moved to the internal drive the download functions correctly.

The Transmission app doesn't use settings.json, does it? My installation doesn't even have that file.

Every download cycles between full speed 1000 KB/s to 0 speed downloading. As a result downloads take forever. A test with Vuze shows a constant full speed download rate, so it's not my Mac, NAT, or ISP causing the issue. Message Log shows a lot of "Can't set TOS '0': Invalid argument" &qu...
