Any word on whether Transmission is going to stick with base 2, or switch to base 10? Keep in mind that every single torrent site in the world uses base 2 to measure torrent sizes. As does every single other OS. I can see Apple at least giving the option to choose between base 2/base 10 in the future.

Try lowering your maximum peer connection count. Look like you may have overloaded your Cisco device. Also, are you running 10.5.7? What version of Transmission are you running? Uploading is faster on torrents that have more leechers than seeders (usually.)
Go to System Preferences > Accounts > Your Account > Startup Items, and add Transmission.

You have to download a torrent first with a browser, and then open it with Transmission. Either open it from Transmission's menu, or drag it onto Transmission's window (or its icon if its open.)

You can assign a torrent comments when you create it. The author of that torrent may be trying to give a subtle hint that you should seed

View > Sort Transfers By > then either "Progress" or "Date Added"
