It did until an hour or so ago, now it doesn't!!
I'm on Google Chrome, 2011 MacBook Pro 17".
Can't work it out.
I"m sure it's something really simple but I haven't knowingly changed anything in the last few hours so pretty confused.

For magnets and .torrents (BitTorrent Document): See if your browser has a preference setting for these.
if you have a downloaded .torrent control-click and select 'Get Info' and set Transmission as the default app and 'Change All...'. You can do the same for .inetlocs (magnet links), if you drag one to your Desktop.
Set Default Application for magnets in Transmission->Preferences->General.
Also, you can always use 'Open With'.
