creating unnecessary incomplete-complete directories

I'm using linuxserver/transmission docker image as well as flexget to download films and series. I've mounted a download folder in which are Films, Series, Downloads directories. I've set the default download directory to Downloads, but I use flexget to watch my rss feed, and based on the feed it gives a new path to the Films or Series folder. The problem is that the transmission keeps creating unnecessary incomplete-complete directories (I've disabled incomplete directories and also set it to /downloads, the root directory of my collections. How can I disable this? I've tried deleting it with a script that deletes it after the container starts but it appeared again. Also the webui is not displaying the config correctly, I've attached the necessary files.
The samba data folder is shared, this was mapped to the docker image's download folder.
