Not closing connections on restart

For some reason Transmission is not closing connections to my tracker when the daemon is restarted. This causes the tracker to show duplicate entries for the same torrent. I'm running 2.8.4 (14307) on Debian 6. My tracker is a private tracker (no DHT or PEX). My port is 51413 and it's open manually on my router.
Is there a way to script (transmission-cli) a way to close these connections manually?
