1) you have to stop transmission, then edit settings.json, and then start it again or the changes won't persist. from your post you did changes while it was running and did a re-start, which doesn't work.
2) queuing in Linux is only supported for Transmission versions 2.40 or greater.

you can already do that if you add the torrents with the web-interface, but you need TR v2.32 or greater.

Magnet links initially do not contain the torrent file structure, so it is impossible to do selective downloads on the onset. You have to wait till the meta-data is acquired, which can take from a few to several minutes. After that, you can select/de-select files same as always.
